The app in question is MacID. I deleted it a long time ago but it still shows up in notification centre with update notifications. It is obviously also listed in the notifications settings. I could just turn off the notifications for it but I would much rather not have traces of what I deleted lingering in my system. I have tried installing. Every day you might need to hit Apple Notification servers asking it to give you device Ids who have deleted your app. Once you get them you mark them in your DB as deleted thereby not sending any more notifications. Hope this is what you wanted. From Apple Documentation. Apple Push Notification Service includes a feedback service that APNs continually updates with a per-application list of. In System Preferences, click on App Store, then uncheck the box next to 'Automatically check for updates.' This means that you'll now have to go into the Mac App Store to manually check for updates, which isn't a big deal if you're more worried about notifications bugging you.
